Zeki Amdouni began his career with Étoile Carouge, playing in the 1. Liga the fourth tier of the Swiss football league system, before moving to Stade Lausanne Ouchy in the Swiss Challenge League in 2019.

On 9 June 2021, Zeki Amdouni transferred to Lausanne-Sport in the Swiss Super League. He made his professional debut with Lausanne-Sport in a 2–1 Swiss Super League defeat against FC St. Gallen on 24 July 2021.
